Protein in the urine? That sounds to me like Pre-eclampsia. Preeclampsia effects everythings, especially your kidneys, liver and heart. Make sure they are taking your blood pressure correctly.. b/c a lot of the times, they dont care (nurses) . I've had to get the dr. to retake mine a lot of the time b/c the nurses were just guesstimating and not pumping the cuff up high enough. they should go to 200 if there is a inclination that you might have Pre-eclampisa... the only cure is delivery, but you have to make sure you get some blood pressure medication so you dont go into seizures.

Did they culture the clean catch urine? or did they do a urinalysis in the office? That can make a difference. I would find out if you don't already know. If they did culture it and that was fine then let your doc know about the pain if you haven't already. Are you drinking enough fluids? Do you have any vaginal irritation? Sometimes these symptoms can mimic a UTI. Talk with your doctor about baking soda baths. Check w/ him/her 1st just in case you lost your mucus plug.

Yeast infection maybe? Very common in pregnany...although, it really does sound like a UTI...I was told I didn't have one, so I went to the hospital for a urine test and sure enough I had one! They put me on macrobid and it was gone within a few days. MAke sure you get a second opinion, no one wants an infection with the birth of their precious baby so close!

If your uti came back negative and you are experiencing lower back pain it sounds like you may be trying to pass a kidney stone. The only way to tell is to ultrasound your kidneys. Make sure your doctor knows you have back pain in association with the burining urination.
Good luck
