When you cough up the mucus but swallow, does it go back into your lungs or does it go into your stomach? I try not to swallow but it's an automatic reflex. Any help is greatly appreciated.

What they said plus drink lots of fluids, preferably hot or warm water with optional honey You want to keep the mucus from infecting your throat so it won't get sore, which really sucks.

If you cough it up and swallow it, it is going down your esophagus and into your stomach. Once a Dr. asked what color I was coughing up and I couldn't tell him because I am a swallower. Apparently it isn't dangerous because his only reaction was "Eww, like a kid!!??". I suppose the important thing is, it's no longer in your lungs.

You swallow it. It won't hurt you. It just goes through the whole digestive process again.
