i don't know if you would consider this a Mustang or not. But Carroll Shelbys original Cobra just sold at auction for over 5 million. It is a one of a kind. Talk about RARE ?!

There are many different categories that the Mustang could be considered in as the rarest. Most likely are the racing Mustangs of the '65/'66 models that were fitted with independent rear suspension. There were three of them originally. And yes, as mentioned above, one of them was fitted with the 427cid engine. It was a fantastic motocross, small track racer, but just had too much horsepower for the vehicle.
The Mustang was originally to be an independant rear suspension car with four wheel disc brakes but the cost would have added more than $800 dollars to the retail cost of the car and Ford needed a price point car at less than $2000 so the independant rear suspension went bye bye.
Even today to contain costs the Mustang still does not have independant rear suspension, which is a shame. It would make the Mustang an even better performance car and would move the "pony car" bench mark up a couple of notches into the true high performance touring car category. But at this point in time that will never happen as the Mustang is still one of the most popular selling cars on the market.
To the best of my knoweldge all three are in the hands of collectors presently and the intrinsic value to the collectors is that they are priceless and irreplaceable placing their real value in the $2-3 million dollar range and probably higher.
Yes as mentioned a $5 million dollar sale was done recently, but one must consider that the value is in the eyes of the beholder. You must consider also that that car was not a production Mustang but a custome Carrol Shelby Cobra which simply used Ford components.

The Shelby GT 500 Convertible is the rarest model that was made.
I have only seen one and it was cordoned off from the public.
Aside from the impossibles such as the GT500 Ragtop, your next best bet in my train of thought would be the R (as in RACING) models. (any year that was available)
If I were shopping right now, I would find a low mileage 40 Anniversary OR wait for the 50 Anniversary.

I think the rarest Mustang is actually two, I heard that there is somebody in Florida that has two 1970's Mach 1 s that are identical in every way with matching numbers. And in fact actually came off the assembly line one behind the other so that their vehicle identification numbers are sequential.

Ford built ONE 427 engined Mustang in 68.I would say this would be the rearest and fast as price i would think it would be unbelievable
