There was extensive "conversation" on this topic about a week ago, to read more search "difference akc/ckc.
In a nutshell, CKC registry is junk...they will register a snake if you staple four legs to it and send in a picture.
Understand that this doesn't mean you don't have a loving, wonderful pet/companion, it just means that the registry doesn't really represent anything other than "This certificate verifies you have a dog!"

The AKC is the oldest established purebred registry in the country and has more strict rules with regards to registration. Documentation and breeder proof is required with regards to registering a dog as purebred. CKC (Continental Kennel Club) will accept registration with a document signed off by if I remember correctly, 2 breeders who by signing claim that a dog is in fact purebred though they may not have been the actual breeder of the dog. They are only claiming that based on what they see, the dog appears to them to be a purebred. AKC requires pedigree and history of registration of both sire and dam. So in some regards people look down at the CKC as not quite as pure in registry of dogs as the AKC is. An AKC registration will ensure CKC registry but CKC registration will not get you an AKC registry.

The AKC is much more rigid in the quality and standards of the dog. Because of this, a higher quality of dog is associated with the AKC. The CKC, however, has extremely lax standards and regulations, so it cannot be assumed that dogs registered with CKC are quality.

The AKC is older and has a good reputation for protecting breeds
An AKC registation brings a premium price for puppies also. We breed Great Pyrenees. Those with other than AKC registration go for $150-$200. With AKC our go for $400. And we can't keep up with the demand. Our's are gone before they're born.

the standards for which you get the registration from, i have a ckc registered great dane that i would not trade for an akc reg. one for the world. if you love the animal all it is is a piece of paper. if you breed or show your dogs then an akc would be better to have.

If the CKC is the Canadian Kennel Club then there shouldn't be any negativity as this is a well respected registry as is the AKC.
The "Continental Kennel Club" will register any dog over 6 months as a purebred if you provide 3 photos and two witness signatures. Allowing dogs of unknown origin to be listed as "purebred" only serves one purpose in my mind: allow the dog to be bred so someone can make money.
That's why folks are negative about the Continental Kennel Club---because it enables backyard breeders and puppy mills to breed dogs of questionable backgrounds. Anything that helps a puppy mill make more money and leads to more animal suffering is bad in my book.

If the CKC you are referring to is the Continental Kennel club, the registration with them is not worth the paper it is written on. They base a pedigree from some pictures and not from pedigree papers.
