Blackwater to Emerald in Queensland is regularly scheduled and is about 100km so it would be one of the shorter ones. It's a rough flight in summer too.

Perth to Rottnest was a scheduled service in the 25km range, but they don't do that any more either.

The shortest in the world was from Westray to Papa Westray in the Scottish Islands, operated by Loganair, it took about three minutes.. I don't know if that is operating any more either.

If we are talking about regular public transport flights, Aeropelican to Sydney is about 100km and that would have to be in contention. Casino to Lismore at 25km would have been one of the shortest but they don't do that any more.
