I know its not good to take in alot of calories right before bedtime, so should I just drink my protein shake in the mornings, or in the afternoons or what?

Drink your protein shake thirty minutes before your workout if you are worried about the calorie intake before bed. You don't have to drink the shake. Eat a can of Tuna for less calories. If you don't like Tuna eat chicken breast. If you can afford the calories, you can have your shake a couple times a day.

Like you my workout scedule never catered specifically to early hours, I'd drink protein shakes approximately 10-20 minutes before, and also after a good workout... (Plus a couple more throughout the day). It worked well for me.

Consider also that when you're sleeping is when your muscles are repairing themselves and growing, thus the protein shake will be put to good use as you're being sure to provide your body with what it needs to do it's work while you catch the z's.
