Chris....believe it or not....I've actually never seen an entire Godzilla movie. Not even the Broderick one.

Nope. Godzilla is not only immune to atomic weaponry, he is also immune to atomic-based powers, like atomic-rays, atomic powder, and, in this case in particular, atomic fire.
Giant japanese monsters are just another set of mythology, and as any mythology, it has rules.

Actually in the movie Godzilla King Gidorah Mothra Giant monsters all attack...A hole got blown in Godzillas neck and when he went to breathe his atomic fire breath it went through the hole in his neck and blew his head off!
