It was not George Washington, as there was no US Navy at the time. Under General Washington department of the Navy contained only the Continental Navy. The continental navy was disbanded following the War and before George Washington became president.

While a navy authorization resulted in the launching of three warships in 17997, the Department of the Navy, with the US Navy as a branch, was officially established under President John Adams in the year 1798

In fact, he was Commander in Chief BEFORE he was President.

I would have said George Washington, but did we actually have an army under Washington? I suppose he was commander in chief of it even if it didn't actually have any people in it yet.
