We frequently use backgrounds from other disciplines and there are layers shown in the Named Filter Layer box that do not show up in the list under Show All Layers.
I delete them now by highlighting the layer to be deleted in the Named Filter Box the selecting delete. That works until the file is closed but when reopened the layers again appear.
Any help would be appreciated

Can't you go to the format menu and choose layer and in the dialog box you can choose which layer you want to delete and just delete it? You can also do it from the toolbars you would click on the icon that looks like 3 white pieces of paper and the dialog box will appear where you choose the layer you want to delete. I know this is how you do it in 14, I hope this helps.

Make sure that you don't have any xref files attached. If they are, use the xref command and select the "bind" option. Then use the "purge" command and select layers. There may also be unused blocks that you can purge. I usually "purge all" to get rid of anything I'm not using.

try a purge
if still happening
you will need to explode all the blocks from other disciplines and put them on your layers then purge
if you are using an xref then you need to just live with it
