From when to when is your 12 hour lay-over ?
You will need about 40 minutes to get into Manhattan via The Airtrain and the Long Island RailRoad from Jamaica Station to Penn Station- 34th & 7th Ave NYC
If you need to be back at the airport at some ridiculous time like 5: 00 AM trains will run less frequently and consequently take you much longer.
NYC bars close at around 4:00 AM and you have to be off the premises by 4: 30
You can actually get a decent meal fairly late at night and on weekends the pastry shops in Little Italy stay open to at least 2:00 AM if you need an espresso and cannoli fix
The Staten Island Ferry runs all night and is free
not a bad way to kill an hour.

The bad part of all this is because of security there is nowhere to check your carry on luggage either in the city or at the airport -so plan accordingly

With 12 hours, you really might want to spend the money for a hotel/motel. There's plenty of them right near LaGuardia or Kennedy, whichever you're going out of. And most will provide free transportation from/to the airport.

If you're really adventurous, you would have time to head into Manhattan, and do most anything-clubbing, movies, Times Square, Greenwich Village. If it's late at night, traffic probably won't be too much of an issue. Just leave enough time to get back, obviously. Have fun!

Anything, really. I'd catch some sleep, but if you're the adventurous type, you could check out the nightlife/streetlife of the urban nighttime. That is, if you've got a strong stomach and bravery. If you're all groggy from flying, though, it might not be the safest thing to do!

There are many hotels around the airport. Take an attractive steward or stewardess (or one of each) to one of the hotels and make your own fun.
