Your problem has nothing to do with the suggestions given by the others answering your question. your problem lies with the pollen filter cowl grill (if you stand outside the car and face it its a black plastic cover on yout right hand side just underneath the windscreen. The problem is that the sealant we use has lost its stickyness (sorry for the language haha) hence its lifted of the windscreen and its letting all the water in I suggest you take to your local ford dealer and ask them to reseal it unfortunately as they will tell you they cant garantee it will not happen again hence why the new focus has the pollen filter located somewhere else. other wise go to parts and buy a roll of butyl tape (they should know what it is) and try resealing it yourself. ask another question if you want to know how to do it

The pollen filter is in the air intake system for the blower inside the cab. Stops pollen entering the air system and affecting anyone with hay fever.
Check if you have any wiring entering the cab on the passenger side as well. Sometimes if the wiring loom enters the cab through a grommet, the rubber seal forming the grommet could be corroded and thus could explain why you are getting water in the cab.
I have this problem but on a S reg Escort. Every time it rains I get a leak and it has been affecting my fuse box, under the steering wheel. Took a breakdown man to tell me where my leak was.
Seems that a large group of cables enter the cab right below the windscreen, just below the suspension strut. The strut well allows water to go inside and out through drain holes at the bottom of the well.
However, because the grommet on my car is corroded it's P'ing down the cables and into the electrics. SO, check for that (cheapest option first!!) and see if it is the cause. If it is find a way of either replacing the grommet or waterproofing the gap where the wires enter the cab.
If it's not the wires put it into a garage to solve.

There should be drain holes in the passenger cabin air filter on the car, if the holes are plugged the water is going to run onto the floorboard of the car. Check with your dealership, it seems to me that there was a recall on that particular issue about 2 years ago.

It is a filter element in the cabin air intake. Could be that it is not sealing and allowing water to come in around it. Or maybe a plugged drain hole. Did the dealer provide information on how to fix it?

Yuo've got a leak coming from bulkhead under your dash. Sounds like one of the seals has come loose best put your hand up around the aera when it rains and feel for the leak.
P.s if it only happens when it rains then its got nothing to do with your heater or cooling system.

either heater core or cowl panel needs to be resealed call your local dealership give them your VIN and ask them to run an OASIS report on your car to see if it falls under the cowl panel TSB for improper cowl panel seals. if so have them make you a copy of it and you can do it yourself at home. If its out of warranty ask them if they will do a PO5 after warranty adjustment for you. which means you pay the 1st 20% of the repair bill ford will pick up the rest.

under the hood is a drain by the pass side up by the windshield if it is plugged with leaves and soot it will seep into the car and even into the back seat floor yes and change your filter same location
