I have a green-cheeked conure and a yellow sided green-cheeked conure and was wondering if it would be ok to breed from them.

These two birds are both in the greencheek family, so breeding would be fine. You wouldn't want to mix two different species ie: greencheek with a sun conure for instance. Make sure you read up on breeding, laying and raising chicks, incase the parents won't feed or raise them (which happens frequently in first time cases)
Make sure you also have good homes for any offspring and you're willing to put out cash to an avian vet should emergencies arise (eggbinding, sour crop, failure to thrive).

It would be fine to breed them, it wouldn't be a health problem at all. If you are trying to sell birds though, the colorations may get a lower price.

Yes, it should be okay to breed your birds, but the 'colors' of the babies may be a 'strange mixture' so that they couldn't be 'shown' ...
