It was common for many of the Bible writers to not always understand what they were given to write about. In the N.T. book of Ephesians 1:9-11 and 3:4-7 gives examples of this. Also even the angels did not fully know God's plans either as 1 Peter 1:10-12 tells us. God of course knew everything and when He had someone write about the sea they didn't necessarily have to have first hand knowlege about it just God's. We cannot say that the Bible writers did for sure know about bacteria only what was "clean" or "unclean" as God distinguished certain foods,animals and practices to take note of as the book of Leviticus notes for an example.

No, they didn't know what bacteria was. Generally sickness was thought to be caused by gods as punishment, although they did have a decent understanding of hygiene. No, they weren't fantasy writers and nor where they history writers. And yes, they were intelligent, those who recorded these stories were generally the best educated in the society.

I think they had some understanding of bacteria, because in Leviticus God tells people how to handle certain infections of the skin. Luke was a doctor and Paul was an educated man, apparently he was schooled in Greece. I doubt if they were very concerned about the bottom of the sea.

Bacteria? They didn't even understand the earth they lived on. Which is exactly why its important to think of the mindset of a religious person during that time. Were they uneducated about the world around them?

They didn't understand anything.
They thought natural salt formations (stalagmites) were a woman turned to salt.
They thought viral/bacterial illnesses were demons or God's displeasure.
They thought earthquakes meant God was mad.
Hell, they didn't know anything except to think that their silly tribal God was mad or happy based on whether their bellies were full or they were dying.
They also had very poor personal hygiene and smelled funny.
