It was originally planned for another location. It was going to be a square building with one corner cut off due to a road. However President Roosevelt did not like the location as it blocked the view between Arlington National Cemetery and Washington DC so they changed the location.

The new location was Arlington Farms. It fronted on Arlington Ridge Road and the Arlington Bridge approach, which intersected at an angle of 108 degrees, the angle of a corner of a regular pentagon, so they took the original skewed pentagon design and made it a regular pentagon and built it there.

It was originally five separate buildings and at a later point were joined to form what is known as the Pentagon.

I think for the ease of moving from point to point within the building. Apparently it only takes a maximum of 7 minutes to walk from any office to any other office in the building.
