There are limits on what car a cabbie can drive (number of doors, foot space, heard space, etc), but a lot of cars fill those requirements. Got in a Mercedes yellow cab last week. It was strange. The guy said "if I am going to drive around for 12 hours a day, I am going to be comfortable". A taxi medallion (the "license" you need to be a cab) runs around $400K now, so spending $20K or $40K on a car is a small difference in your total cost.

If the driver owns the cab, he can use any kind of car that he wants!

I've seen quite a few Ford Explorer cabs recently, and many years ago there was a Mercedes Benz taxi driving around Manhattan. There have also been more mini-vans recently, which is good if you are a party of 5 and get turned away from the smaller cabs.

The Crown Vics are mostly fleet cabs.

For the most part, NYC Taxis are safe. I have taken 1000s and have never encountered any real problems. Just the occasional rude guy - but that's typically because it's 4am and i was drunk and obnoxious. If you are coming from the airport, and not familiar with the MTA transit system, i would highly recommend taking a taxi into the city.
