Here's what you can do:
Take the train to Newark Penn Station from Newark Airport. There are lots of signs in the terminal (I go through a few times a year).
Take any Raritan Line train to Annandale. I think it is Track 5 out of Newark's Penn Station. That will put you about ten miles from Flemington. Either catch a cab or have someone pick you up from that train station.
The trip from Newark Airport to Annandale is about 90 minutes and costs under US$15.

There's no rail service in Flemington. However, rail services can be found in several nearby town.
The closest one is Annandale which is just 16 minutes driving from Flemington. To get to Annandale from Newark Airport, you have to take the train service first to Newark Penn Station using the North Jersey Coast Line or the Northeast Corridor Line. You then have to change to the Raritan Valley Line which should take you to Annandale.
Your second option on this line is Raritan station which is four stations before Annandale, but is only about 19 mintues away from Flemington. Instead of wasting time going through four more stations, you can disembark here for quicker trip.
