I believe it is a form of respect. Just as you capitalize God (no matter WHICH God you're talking of), for those who consider God to be male, they capitalize 'he' and 'him' when talking about God.
The same is done for 'she' and 'her' when in a religion that believes God is a woman, or in religions that have female deities.

I don't. I will use a capital G when referring to the Christian-Judeo deity, just as I capitalize any proper noun. But I will not capitalize any pronoun except I, unless it begins a sentence.
