When i put the snapcaps to store the gun in my safe i always pull the trigger, but to get both barrels to fire i have to switch the trigger select over to the following barrel. Gun works fine when im hunting, why is this

The reason for this is that more then likely your gun is fitted with inertia blocks,
The theory to this is the recoil from the first shot activates the mechanism for the second shot. When you pull the trigger with snapcaps there is no dischrge to create recoile to activate the second barrel.
Next time your putting the caps in your gun pull the trigger for the first barrel then gentaley hit the butt of the gun off the flore, then try pulling the trigger again. that will explain the theory to you.
