I love Hondas, and their reliability is reknown worldwide. Although the same can be said of the Toyota brand. Here's two things to consider; pricewise, the base Highlander is less expensive than the base Pilot. However the base Pilot is a bigger vehicle. For the same price of a Pilot, you could purchase the Highlander hybrid, and get better fuel economy and save the environment. You could also take a discount on your taxes for driving an electric vehicle. The pilot has third row seating available as an option, which you cannot get on the Highlander. The Pilot gets about 244 horsepower, while the Highlander is about 208.
I drive a Chevy Trailblazer... a $27000 list. Why did I make my choice? For similar vehicles (the Grand Cherokee, the Durango, the 4Runner and the Explorer) the Trailblazer has the most horsepower (by far - 275hp) and except for the Durango, the most interior room. Except for the Explorer, it was the least expensive. Fuel economy wise (15 city, 22 highway) it was the most fuel efficient of the similar SUVs. It depends on what is important to you.
Why did I make my choice? I researched the vehicles online, and then I opened the paper. When I saw an ad that had my Trailblazer listed brand new at $18999 and said "2 only at this price" I went down and got one of the "2 only" at that price. I only wanted/needed a CD player and A/C. A rear window defroster would have been nice, but I made the sacrifice to get the best price. Later, I got the windows tinted for $200 and got an alarm installed for about $300. Voila!
I would vote for the Highlander hybrid model, but I would watch for a lost leader sale price in the paper, like I did. If you are willing to sacrifice a few amenities, you can save a bundle on the overal cost of your vehicle. If you see a Pilot for an amazing price, maybe that will be your choice. Like I said, it depends on what features you want.

I bought a Honda CRV cuz I did not need a third row seat. I drove my friends Rendezvous on a long trip. I found that it drove more like a mini van than a suv. I would have liked a llittle more acceleration and wind gusts seemed to unsettle the Buick. with the Third seat up they have very little room behind it. (it does fold down) consumer reports says: The Rendezvous is derived from GM's minivans. The second-row seating consists of either two captain's chairs or a bench seat. An optional third-row seat that folds into the floor increases seating to seven. A 3.5-liter V6 is the only engine for 2007 and replaced the 3.4-liter we tested. Front-wheel drive is the only version offered. The interior uses cheap-looking materials, and the gauges are hard to read. The ride is comfortable, and handling is secure though reluctant. The Rendezvous will be replaced by the more modern Enclave. drive all three and see what feels the best to you. ,,^._.^,,

They're both great choices.
I'd FIRST check how much more your insurance will be in both cases (check both cars), if one adds a LOT more to your insurance, then it might be a bad choice. I had that happen to me, but fortunately I checked first. The car I wanted had GREAT ratings, crash ratings, etc. BUT it was "stolen" more often apparently. Made a big difference in insurance cost.
Also gas mileage, you need high MPG, the higher the better. Not just for your money savings, but also for the future as gas gets MORE expensive, and the U.S. dependence on oil.

Both are excellent cars.
Lexus RX350 is a rebadged Highlander.
Acura MDX is a rebadged Pilot.
Highlander is cheaper because they are available with a 4 cylinder but the Pilot is V6 only.
