Everything is safe in Manhattan anymore if you are smart about it. Homes in Harlem cost over a million dollars these days and central park is well lit and full of runners on summer nights (I wouldn't go alone, but most parts are fine in groups). Can't tell you too much about the other boros as I don't spend much time there.

In Manhattan, I'd avoid Central Park at night and anything over 110th street - Bronx / Harlem - also at night.

Brooklyn is pretty safe, at least in residential neighborhoods. So are Long Island and Staten Island in my experience.
