The Samurai would win. A ninja is stealth assassin. He relies on the element of surprise. A samurai is warrior who is more skillful in one on one battles.

Samurai every time in a fair fight with equal scenarios.
Ninjitsu was stylized as a form of stealth and suprise attacks.
Samurai arts were built on honor in combat, die but do not flee.
Look up Nabashima Samurai, Lord Nabashima will explain things alot better than I ever could.
Samurai were defenders, Ninja were more of a form of control over corrupt officals, and they did there job well.
BJJ is showing the world Samurai arts in combat unarmed and well no Stand Up sysem has faired well on it's own., now give the Samurai there real weapon, the sword!
As history has shown Samurai tradition has and is doing very well due to it's dominance of other styles. Not that it is better, just that it is and has always been willing to show it's skills in a real fight.
The UFC is unarmed Samurai arts dominating, no Ninjitsu arts anywhere to be seen.

In the long run (a series of battles) the Ninja would probably win, because the Samurai do not retreat. (Under any circumstances - its considered un-honorable and if they do retreat, they will commit Sekupu (a painful form of suicide)). In a fight between two combatants however, I would say the Samurai, because they train in life or death situations and are just stronger, and have the better equipment. But both do not exist anymore, so we don't have to worry about a ninja and a samurai fighting.

The ninja would not likely try to kill the samuri with a bo. Instead, the ninja would also have a katana, and most likely a tanto.
The ninja katana was straight to allow it to be thrown if necessary. A samuri's katana on the other hand, was his whole life, and would never throw it.
Simply put, the ninja would close the gap between them while throwing the katana as a diversion, then kill the samuri with his tanto.

Many samurai were ninja, and there arts are very similar as far as fighting. Samurai had a code of "honor". (they didn't always follow it) Ninja had no code, their basic practice is espionage and assasination. As to who would win, it would depend on the individuals skills.

It depends.

Are we talking Samurai Jack vs. Teenage Mutant Ninja Turtles?

Donatello was always my favorite...

It would depend a great deal on the skill of the two combatants but if i were to put my money on one it would be the samurai because a face to face fight is more his forte. Ninjas would only fight face to face if absolutley necessary and so would not practice fighting skills as much as they would their stealth and subterfuge skills.
