Anything from June to November is Hurricane season in the Caribbean. The southern caribbean is safer, Aruba, Curacao, Bonaire and Margarita are below the Hurricane belt.
Otherwise you are taking some chance that a hurricane will interrupt your plans, reroute the cruise or keep it in a safe port. I think the probability is slim but at least 3 or 4 cruises a year are affected in some way.

It is hurricane season, but the cruise lines are very careful to keep their passengers and crew safe. Because the weather may not be perfect for the cruise, they do offer lower rates, so it attracts a lot of people.
Obviously you may be affected in some way by a hurricane, but not necessarily. In very few cases a cruise will be cancelled because of the weather, but this does not happen often. The most common thing you may experience is higher waves, wind, rainy weather, etc. If the cruise line seas a hurricane in the forecast they will decide if it is safe to continue onto their path, or if they should reroute. If they have to reroute you may miss a port, but go to another one. In some cases you may miss out on a day at a port. If the cruise is really affected by the weather, they will usually offer something to guests such as onboard credit, discounts on their next cruise, some money back on the current cruise, etc. But this doesn't happen all the time because hurricane season is a risky time to go and people that book should understand that their is the chance of bad weather.
So basically, do you need to be concerned for your safety? Not really, obviously you will want to be careful, but the cruise line will do everything do keep you safe. If you are a little worried about getting sea sick or anything like that, or you really want to see a particular port, than you may consider going during a different time frame. If you don't really care about the ports, you are not worried about sea sickness and/or the weather, or you just want to get a really great deal, then I would say going in September is fine.
I have gone many times during hurricane season and not had any real problems, a few things have affected the cruise in some way or another, but I never was worried in any way.
The biggest thing is to have travel protection on your vacation during this time frame. I always have the insurance on my cruise vacations because of the "what if" situations, but going during hurricane season makes it even more important.

I have cruised the Caribbean twice. Both times during hurricane season (1st week of October). I have not had any problems. One time there was actually a hurricane out in the water somewhere. We had one night of large swells. The water was splashing up on deck in certain parts of the ship. You could only feel it if you were on the stairs in center ship. I am prone to motion sickness and did not have any issues. If it gets really bad the captain will change course.Hope this helps!

My parent, aunts, uncles, and cousins went during hurricane season, got cought in a hurricane, and decided to go out on deck and my cousin almost flew away. And they couldn't stop at some of the islands because of it. So it was bad luck for them, but you might not even be cought in one. So it's a luck/weather thing.
