i have a pair of jbl 6x9s that handle 100watts rms each in wooden boxes.im also gonna install amp to them.just wondering would they sound better hanging from trunk of car or wooden boxes.

sound better in the rear shelf with boxes built and insulated underneath them.

The cabinet is 95% of what makes any driver sound good. The trunk, closed, becomes a large cabinet. My guess is they will sound better using the trunk.

all speakers larger than 2.5" need a enclosure (BOX) tuned for the HZ you need from them.
