Definitely the Naval Academy - it is free. I would also go on one of the harbor cruises. You can find them very close to the Academy. We love to park and walk around the charming downtown area. My children love to sit at the Academy by the water to watch the boats go by.

There is a ton to do in Annapolis. Walk around the shopping district and a place called "Ego Alley", it is where the boats pull in, but may not be "too many" that time of year, as most vessels are winterized until around April 1st due to weather. The restaurants are great, and also you can visit the Naval Academy, local marinas, etc., DC is also not far from Annapolis, you can go to the zoo, or the monuments/museums as well.

All the above answers are excellent. Here's the cheapest, and one of the best places to eat in Annapolis:
Chick n Ruth's Delly, right on Main St.
It's been there since the early 1960s, opened by Chick and Ruth Levin, with the family tradition being carried on by their son and daughter, Ted and Beth. Go for breakfast, lunch or dinner. They serve the best "Delly Fries", another word for hash browns, in the world. Milk Shakes are HUGE and delicious, malted or regular. I love the bagel with tuna, or the fish sandwich. It's a real local hangout, and the price can't be beat.
Over the Spa Creek bridge from "downtown" Annapolis is Eastport, sometimes known as the Maritime Republic of Eastport (hence the MRE stickers on so many cars). Davis's pub here has good, very reasonably-priced food. The beer battered fish sandwich is my favorite, followed by the ceasar salad.
Eastport is flatter than Annapolis, so would also be a good place to bicycle. Head to the North end and check out the sailing clubs there (Eastport Yacht Club, SSC). They might have some regattas going on that you could watch.

I live about 30 miles from Annapolis and we go there every once in a while to dine. There are many wonderful restaurants if you like one-of-a-kind places with character. While there, try Griffin's (near the city dock) and Ram's Head (a nice walk up main street gets you there from the dock in about 10-15 minutes). Just stroll around and you'll find several more great places to get crab cakes (a Maryland specialty), oysters, and a glass of wine.

Go to middleton tavern on the harbor. And don't forget to see the statehouse. It's just two blocks away and historically fascinating!
