I have remodeled many bathrooms but never one from scratch. I have a mother-in-law type house behind my house that I made from the garage. I framed off a room for the bathroom and ran the electric and planned where I want all my fixtures but I am unsure what to do now. Should I put flooring and drywall up or run plumbing first?

You have to run plumbing first and figure out where your heat & A/C vents will be before you put up drywall. You should also put in an exhaust fan if there is no window in the bathroom. After that, the tub, then insulation, then the drywall, then paint, then vanity, then sink(s), then flooring.

Run your pluming first.You go and put up drywall with any plumbing problems and your surly going to regret it!So start there then once all is clear then do you drywall then paint then last floors.Never put floors in before painting-if you have a choice. Also I'm only talking about the wall plumbing not the sink and tub they can go in after you have the wall plumbing sorted out.put the tolit in last so you don't have to paint around it.that means after the floor to.Hope this helps

DO the plumbing next. And anything else that needs to be hidden, wiring, heat/AC ducts, etc. It will be a lot easier do the rough plumbing now than after the floor, walls and ceiling go in.

run your plumbing and anything else that should be hidden behind the walls (i.e. Electrical), then do your drywall, paint, put in cabinets, tubs, sink, do flooring last.
