Reina Sofia (Guernica is in there). When i was there and saw guernica it was the highlight of my trip. If you know the history and signficance of that painting it is well worth it b/c it is just amazing. The painting is huge and unbelievable. Its well worth to go.

Ask yourself: What are my main interests: What would I enjoy seeing the most. Then find out the main subject of each Museum. You should be able to decide.

To have someone else decide for you is like me deciding you want a Piece of Fried Liver rather than a Juicy Steak for dinner. How would I possibly know what you would enjoy doing.

I have always found if we make our own decisions, we almost always have no regrets later on when it comes to matters like this.

Why not go to both of them ? They're really close to each other (walking distance). Considering that you might only count with 9 to 10 useful hours each day, make that 20Total Hrs of time for your visit, set up yourself to make a 1-1/2Hr visit to each one. With that time, If you like Art, you'll be able to "glance" at the core art shown in each one and at the end you'll still have 17good Hrs left to spend elsewhere in the city !
