Fill the coffee maker with water and vinegar. Only a little vinegar, though. Run the coffee pot as usual. Then fill the coffee maker with water, and run that through.

Several things come to mind. You should be able to pull the parts out of the maker and can clean in a mild soapy water. Rinse thoroughly and put back in. Run a coffee cycle using only water and vinegar or lemon juice. Run a second cycle using only water.

My husband runs white vinegar through the cycle. Just fill up the tank with white vinegar. That'll eat the deposits. Then run 2-3 more cycles with just water, no vinegar, to clean out the vinegar taste.
We've saved many coffemakers that way.

Assuming you are talking about a drip coffee maker.
Run water through it (no filter, no coffee), then run a 10% vinegar solution through it (i.e. 9 cups water, 1 cup vinegar).
Run water once more through it

You can use diluted (with water) vinegar and put it in the water part of the coffeemaker and run it thru as if making coffee.
There are also commercial products available.
