I am trying to deduce if the car has trouble getting into second gear and does not want to move forward. I purchased a shifter rod coupling but the engine is removed so I do not know if that was the problem. Since everything is out I was going to replace clutch pressure plate flywheel rear main seal but should I just buy a new transmission, anyway. It is the original one. If so where can I purchase one? Maybe I need a motor? Everything is original with about 200,000 miles.

If you were having trouble getting into second gear, I would think that the syncro mesh is worn out in the transmission. Was it popping out of gear also? If so, then deffinetly repair/replace the transaxcel. The shift coupler, most likely is not the problem. If it was, finding other gears would be a problem too.( BTW..a super beetle would not make a difference. Its the front end that determines a super beetle or not.)With that amount of milage, and the problem with 2nd gear. This would be a good time to decide whether you want to invest in a rebuilt transaxcel or not.

Standard, super, it really doesn't matter. The manual transmission is basically "bullet-proof" I taught my mom and my girl friend and my youngest brother how to drive a standard(I sat thru alot of grinding)....but the car just kept on motoring on. 400,000 miles+. I don't even think about it.

In your case it may be a matter of getting the shifter rod adjusted to the correct length.
Also your clutch may not be disengaging from the flywheel. You need to tighten the winged nut a rotation or so.

The most problems the car gives is leaking oil from the pushrod tube seals.

Motors are rebuildable being they are sleeves. The exhaust valve in #3 cylinder might be your biggest worry. Might be worn out.

Jiggle the shifter rod around. If it's sloppy then the syncros need to be replaced. You gotta crack it open to do this so If time is a factor you might as well just get another one. If not it's a perfect learning opprotunity. VW trannings are relatively simple and easy to repair given you have the time to invest.
