Could be a food allergy, my dog did that until I found a brand that didn't bother her. Go to the pet store and get a small bag that is for dogs with sensitive skin. Make sure that is the only thing you feed your do, no treats or table scraps, and see if the scratching has subsided.

He is distressed about something. My dog does that, and the vet said it is a nervous habit when he's distressed.
