I've seen in many place a cup of coffee that have 3 layers/phases, each has a different shade of brown.

How can I make such effect in my coffee?

well it only works when you do it in the right order

first you pour a little bit cold milk into a glass (bout an inch) then you have to heat up some milk in a different cup (heat up with a steamer, until it gets foam)

then you can pour it into the glass with the cold milk
and finally pour an expresso into it.

its an italian coffe called "latte macchiato" which means spotty

Expresso (dark) bottom, then mixed with some milk (middle)
color, then top it with partially whipped cream sprinkled with cocoa or Cinnamon powder(or mix some of the coffee in the cream after you whip it) and pull and knife tip thru it to give it a
wavy effect.

Experiment. That's all it is

Always, put it in a clear glass cup.

Done.

Beetroot juice and kaolin always work well for me. Tastes foul, though.
