Most likely (and this is pulled out of my rustly brain) a big difference between epidermal cells in the root and the stem are that the cells in the root are far more permeable than those of the stem. The stem cells probably have more cellulose and lignin to stiffen the stem, and they probably have a waxy coating or something to prevent water from being lost from the stem.
