I guess the question is how much are you willing to suffer for your faith. In some faiths people will intentionally pray in painful or uncomfortable positions.
My advice is to see a doctor get a professional opinion.

Yes, I am Muslim as well, and, even though most people don't have knee pains, even if they're old, they still sit down and pray. It doesn't matter at all. I go to the Mosque very often and I see many many people who aren't able to stand and pray, they all just sit down and pray. :)

i know when religion really plays a part in your life, but if you are going through pain i would suggest putting a cushion or some type of padding under so you wont injure your knee further.
if the pain insists i would suggest you find another method of praying that is still equal to what you do and im sure it will clear up in a few days if its just a bruise.

Praying is the most important thing, just do it..my sympathies for your knee pain..I also have knee pain..and sit to pray..God hears us no matter if we sit, stand or kneel, as long as we do it.

For more information on muscles, pain and referred pain (and how to fix most) read The Trigger Point Therapy Workbook by Davies.
Believing that the God of Abraham is one who wants relationship, I can not believe He is more concerned with how we talk to Him than that we do. He has always been merciful.

I don't know much about Islam, but if someone without legs can pray, then you should be able to pray sitting down.

That one is entirely up to you.
But anyone who tries to tell you that you must pray in a specific manner is an idiot.

What matter for Ala that your prays comes from the heart, he doesn't care in the way you place your self to make them.

Your knees should rest, pain is best relieved by not moving and not tiring that particular body part which in your case, your knees, for a while. I believe in prayers and i believe too that God understands you for sure. it is okay. :-)
