I want to start by saying that I don't believe in aliens, so this is pretty much just an exercise for me.
The questions you are having me answer are "what is life?" & "what is a soul?" The reason the Catholic Church is against abortion is that it believes that "human life" (so right now, aliens are a moot point) begins at the very moment of conception. This can be an arguable point for most people, but not the church. Sorry, that's just the way it is right now. Next, you are asking me to define a "soul." Good question and one that would take up too much space here, so I'll just say that, for the sake of argument, these aliens you are talking about have souls. From there and assuming that aliens existed and had souls, sentience, etc. I would say that aborting an alien parasite would be murder.
Now, I have also never seen the movie "Aliens" (*yawn*) so for all I know, you are talking about a "murder in self defense" issue instead of a simple abortion. From what I can guess, this isn't the same as a woman getting pregnant - this is another body being forced upon a human body. If that were the case, it would be between the person and God, as most things are anyway.

You say, "They are alive and have souls" - you *assume* that they have souls. Christianity says that only humans and angels have immortal souls, and it is our humanity which makes us *uniquely* precious to God (I'm not saying that His other creatures aren't precious to Him, just that we are *uniquely* precious). So it would be completely different to a human abortion.
However, even if they don't have immortal souls like our own, I should point out we should of course only ever kill something for our own survival (i.e. to eat it or to stop it from killing us) - and not out of spite, or just because they are aliens, etc.

I'm an atheist pro-life/anti-choice'er.
So I don't consider anything a sin. However, no, it would not be wrong. All sentient beings have a right to defend themselves using necessary force to maintain their existence against a hostile force.
