Ok, well:
If you have second thoughts about something, it means that you either were going to do something, or did something, that at the time seemed like the right thing to do, but now your not so sure, therefore you are having second thoughts about something you did/going to do.
if you have too much of a good thing, it means that either you have so much that you are tired of it, or it is bad for you.

To "have second thoughts" means you originally made a decision and now for whatever reason you've perhaps re-thought the decision or have projected where the decision will take you and you are now having second thoughts about whether you were right the 1st time.
"Too much of a good thing" means you're having to much of something that's good; example ice cream -tastes great but to much of it will either make you sick or you'll gain weight.

have second thoughts means reconsider your descision. too much of a good thing generally means that an excess of something you enjoy or like.. the real phrase i think is "too much of a good thing is never good" or so i've heard means that an excess of anything, even if you think you like, is never good and the results can be fatal and remorseful or something you will regret

They are basically pondering an action they have previously contemplated to make sure their decision was the correct one.
"Too much of a good thing" simply means that someone is overindulging in something that normally is good or virtuous. Conversation is typically a good thing, right? Well, you have "too much of a good thing" in that area, it probably means you are talking too much.
Red wine is good for your heart if you drink one glass a day. If you have too much of that good thing, you are drunk! :)
