It is common, especially for first time mothers (cats or dogs) to suffocate their babies in this way. Please assist your new mother in keeping her babies alive. Contrary to what most people would tell you, your new mother doesn't know anything more about being a mother to her pups than you would taking care of your own first baby. Give her all the help your instinct tells you to give her.

I don't mean to contradict earlier advice, if the puppies appear to be squiggling around and eating then they are fine, but, newborns often suffocate under their sleeping mothers or mothers who don't realize what they are doing.

Monitor her and see if she is tending to the pups. If she is a first time mother who has never been around other dogs she may not get the hang of motherhood right away and you may need to assist her but try to do it as little as possible. Next time she is in the box try to find the pups and if she is in fact laying on them and IF SHE WILL LET YOU put them back where they can breath. If she won't try to call her out of the box and then let her go back in. She may just need to readjust. Then there are some mothers who don't really take care of their pups like my dog growing up. The biggest thing you want to be concerned about is that they are not suffocating, they are being fed, and they are in a warm place. If she isn't feeding them check with your vet and put them on formula.

Is the bed she is in with the pups big enough? Try a bigger bed. Sitting on them doesnt mean she is trying to warm them. Keep watch and make sure she is tending to them properly. If she shows no inerst in mothering them then you'll more likey have to take over. Remove any pups under her or behind her to prevent the mother from crushing them and from the pups from starving.

No worries, she's just either nursing (feeding) them, or keeping them warm. If they're still moving when she leaves, then there's nothing wrong.

Hope this helps.

you need to make sure her box has space for her to lay down and the puppy's to move around because if she lays on them she my kill them not meaning to the puppy's will cuddly up next to her to keep warm she shouldn't be sitting on them just please keep a close eye on her and you can touch them if you have to as long as you dog knows it you just try not to touch them for the first week unless you have to good luck
