Area 51 is a top secret air force manufacturing facility. Although most people know where it is, you can't get very close and all sorts of crazy stuff comes out of there. Some of it works and some of it doesn't. The Stealth Fighter has origins dating back to the 70s. But the way technology advanced during its production made it so that the personnel at Area 51 had to keep changing and adapting the plane (it was far from perfect at first). So, yes, it took 20 years to come out in the open but it still isn't fool proof.
I doubt that alien technology built it. The heat absorption property of the plane is pretty cool but that's been around since space travel began. The radar reflecting properties are something else though...

The decision to produce the F-117A was made in 1973, and a contract awarded to Lockheed Advanced Development Projects, popularly known as the "Skunk Works," in Burbank, California. The program was led by Ben Rich. The first flight was in 1977, only 31 months after the full-scale development decision. The first F-117A was delivered in 1982, operational capability was achieved in October 1983, and the last delivery was in the summer of 1990.
The Air Force is planning to retire the F-117 from October 2006 to 2008, and no new pilots will be trained to fly the plane.
Current inventory is 54 airplanes; 36 of those are combat-ready, the rest are for training, etc.
The reason to keep the program classified, was for tactical surprise.

Third...Research and development of the F-117 was begun in 1973 and was kept classified until the 1980s. All of the technology used in the development of the fighter was developed right here on Earth.
