If you boot and install from a disk, it will copy your whole partition in a folder C:\Windows.old then you can just copy/paste your programs or reinstall them, but unless you specifically click format, you won't lose your data. If you upgrade from within windows you'll also keep them.

i don't think you can keep the files unless they are on a different partition of hard disk because you have to format the hard disk. Its best that you backup your files
