There are gated parking close to the ferry dock (think you have to pay).
Enjoy Vieques or Culebra, which ever you are going to.
If it is Vieques and you want to see some of the better (remote) beaches. I've heard it is better to rent a Jeep rather than a normal car when you get there (book in advance)
see the link for the ferry times (phone to double check)

I have take the ferry many times. My last visit was like almost a year ago and I park my car in a lot in the corner right across the ferry station. The price range overnight is $10. You'll find cheaper places (like $9 or $8) but most of them are not safe. So, my recommendation is don't look for price... I prefer Culebra... it's awesome. So rent a Jeep or take the bus and you'll be good to go..
Have fun..

Yes, the last time i went to Culebra and Vieques, on the way back i saw many people getting their cars from a parking lot there. Make sure you get a car to Fajardo. When i came back from the island it was night time, and we couldn't get a van back to San Juan. Actually there were vans but very expensive because of the holiday that week...We ended up getting a ride to a bus terminal and from bus to bus...then i realized how far we were from our friends ...good luck and enjoy P. R. i felt very much at home there....peace

You will be warned about parking at the ferry terminal, so don't leave anything in it, however, when we parked at the terminal (in June) we didn't have issues at all. In terms of Vieques, you may actually want a jeep there as that's the best way to reach the remote beaches, however, you can call the publicos to get you from one side of the island or another. These group shuttles may take longer as they have to pick up others, but they do the job relatively cheaply.
Vieques is amazing. ENJOY!

Yes, there is. It is located steps away from the port. The last time I checked (9 years ago) it was $3.00 over night. If your going to Culebra you will have a great time. Don't forget your sunblock!
ENJOY!
