I have to file one of my state taxes (I moved halfway through the year, so I file in 2 states) on paper which I know takes much longer. Am I only eligible to receive my federal refund AFTER this state goes through?

no state and federal are two separate returns that have nothing to do with each other, if you efile you federal return and choose to receive refund as direct deposit you'll get your money in 8-15 days; and if you chose a check that takes 3 to 4 weeks; states take a bit longer

I filed my taxes electronically on one of the commercial websites in early February. My state tax was direct deposited into my bank account in 3 days; my Federal in 8.

State returns have nothing to do with federal, so no, filing your state later will not affect when you get your federal refund.

No, you can submit (and receive) your federal refund before any state taxes. They are two separate entities.

No two different taxe offices, you can file one before the other. Usaully most tax preparers will do them at the same time for you.
