Penn station has train that goes between the two cities. Check Amtrack.com. I think they have an extra-fast commuter train too.

Take Amtrak. The regular coach fare is around $ 140 round trip and takes a under 3.5 hrs each way.
The Accela Express adds about $100. to the cost and takes about a half an hour less to get there. Those times given are from downtown NYC [Penn Station] to Downtown DC[ Union Station ]
The earliest you could get to DC would be about 7 : 00 AM after leaving NYC at 3:00 AM and the latest you could leave DC would be 10:00 PM
So You can sleep on the train in both directions.
From a time point of view there really is no advantage to flying
It's going to take you at least 45 minutes to get to the airport add another hour or so to get through security- especially if it's JFK , a 1 .5 hour flight time, plus whatever it takes to take a cab and flight offers no advantages.
Also you have to fly into Washington National [DCA ] not Dulles [IAD ] this will further limit your choice of airline. Try the Delta Shuttle
One more thing: The big memorials; Lincoln , Jefferson et al are open all night so you save them for later in the day.

To get between DC and NYC, take the USAir shuttle between Laguardia and National Airport--- most days it is only $50 each way, which is cheaper than taking the Amtrak, and you could take the first flight in, landing around 8am, and the last flight out, around 7pm (sometimes later depending on the day) but still spend a whole day in DC. It's a very short flight, less than an hour in the air. You can get the DC Metro right at National airport, and security at National is usually a breeze; the only time I have seen it consistently be backed up is Friday evenings.

The acela train (the amtrack high-speed train) May be the most convenient, since it runs from Penn station in Midtown NYC to downtown DC. However, it's not cheap - probably $400 return per person. It will be cheaper to fly - jetblue usually has $79 fares between JFK and Dulles. Of course, once you add cab fare of both ends, you'll end up spending the same anyway.
If you are only going for one day, I think it's not worth the trip. It will take you at least 3 hours to get here from NYC, and the same to return - even longer if you are taking a regular Amtrack train. Come to DC some other time when you will have a few days to take in the sights.

take the metro (the subway) once you are in dc.. if you are asking best way to get there i say fly. i believe cabs in dc have "zones" they can travel in for a flat rate. The metro is easiest, wear your walking shoes/sneakers.
