The cockatiels are feeding the 3 babies and the babies poop. Does the mother also clean the poop like dogs do with their puppies? How must I clean inside the nesting box. They didn't like the towling paper so I removed it after 30 minutes.

You don't need to worry about it. In nature, the nest box is not cleaned. After the clutch is moved out of the nest, you can clean and disinfect the nest. Any attempt to clean at this point may disturb the parents and make them leave the nest.

Get yourself some PINE SHAVINGS. Put 2 hand fulls in the box after cleaning it up. Everytime you see it nasty just take the babies out dump the mess out, scrape the box with a knife to clean it properly, you can run it under water to clean it too, and blow dry it. Once it is cleaned and dry replace the pine shavings and do this every 3 days or so. The parents wont care, you can play with the babies to tame them during this time, and the birds will thank you by raiseing healthier babies..

Dont clean the nest box !

The poop is fairly dry and dries quickly. The birds will be fine.

After they leave the nest box you can remove it , and give it a good scrub. Pour boiling water into it to kill any mites.

The hen will throw out any eggs that didnt hatch and any eggshells if she is going to lay more eggs.

I never clean the nesting box when there are babies in it. The best thing to put in the nesting box is shavings. IF they are about two weeks old and IF the parents will let you, place something in the box so that they aren't on such a hard surface.
