Just walking around the different neighborhoods is fun and absolutely free. All the main streets in New York are quite safe, and the city is very walkable.
You can also take the Staten Island Ferry and see the Statue of Liberty and Ellis Island without having to pay for a tour.
Almost all the museums have at least one free night a week. Check their websites, and visit them when they're free.
One place that's very interesting and also quite cheap is the FDNY Fire Museum in Soho. There are fascinating exhibits on the history of firefighting and a wonderful display on the 9/11 attack.
Take the subway across the river to either Long Island City, Queens or to the Brooklyn waterfront (or the PATH train to Exchange Place in New Jersey). You'll get better views of the skyline than you get from the Empire State Building, and you don't have to pay any admission.

you can go to the museums... most of them ask for a donation, suggested is usually around $ 15 but you don't have to give that
you can take a walk through central park....
or time square that cost no $

Museums aren't too pricey. Just walk the streets and take the train to see different areas. Get a day pass, cheap!
