Through the individual airlines websites are probably the cheapest. I always check sites like expedia.com or travelocity.com and see which airline has the cheapest fares and then go to that airline's website, and more than 99% of the time I get the exact same fare. Except that those sites all charge a "booking fee" of $5 or more so it actually makes it more expensive. Also I know some airlines (I know American Airlines and probably others) guarantee that you'll find the cheapest fares through their own website. Also, most of the "low fare" airlines like JetBlue and Southwest Airlines do not post their fares on those sites so you have to check those airlines websites also. Although, they're never any cheaper in my experience.

There are many ways you can get you tickets for cheap – you can recommend any of the mentioned websites. I like cheapoair – the best in the business by far – but it’s my personal opinion – but I am sure many will also go by my words.
These are about the sites from where you can get the tickets – but lets get into the real stuff – how to get the tickets for cheap – make a good plan – which should also have the details of the nearby airports to your destinations as – sometimes the fares are really cheap on unpopular destinations – they are really super money savers –try it out – if you can manage to drive to your destination from the airport – I will always suggest to look for tickets to unpopular nearby airports -
