I took up running a few weeks ago but had to stop because my knee swelled really bad. I had an injured ACL years ago and I'm having the same pain so I'm sure it's my ACL again.

When I exercise (right now I'm just doing low impact) my knee feels excellent...but afterwards it hurts again. Since it doesn't hurt when I'm actually working out, can I continue or should I stop completely until it's healed.

You can still do other exercises like upper body weight training but just stay off your feet and don't walk let alone run unless you absolutely have to.

you have to rehab your knee first - you can still do upper body exercises. straight leg raises, etc. It is going to be better to have a physical therapist helping you. At least that's what I had to do.
don't keep exercising on it, you may hurt it worse.

I'd go to a doctor and have it checked out.
