What it means is that you are giving your sympathy for the loss of a persons love one. You go and pay your respects meaning to offer that comfort to the family on their loss.
All needed to be said is that you are sorry for their loss and you will be there for them if they need you. nothing else and please don't say well he lived long enough or something stupid like that you are never ready for one to die. You can say now they are resting in peace if they had been bad sick for so long.

It started in the very old days when people feared the dead or ghosts. People thought they could bribe the dead who they did wrong when alive by coming to their burial to shed crocodile tears and pay unsolicited "respect".

By extension nowadays, people don't respect or say good words about you until you lay in the coffin. Then, even your worst enemy will come to sing "he was the most passionate man that ever lived".
