Such a broad question.

If it's an Atheist answering the majority will say Christians.
If it's an Agnostic answering the majority will say Christians.
If it's a Jew answering the majority will say Muslims.
If it's a Christian answering the majority will say Muslims.
If it's a Muslim answering the majority will say Christians.

Or switch it around as you like, either way you can take your pick.

Depends what you mean by tolerance. I think those who believe are in some real sense intellectually inferior to me, however I don't go around burning them at the stake for that.

My 'intolerance' is not to suffer fools gladly, theirs is rather more lethal.

Christian fundamentalists are the most openly hostile towards atheists. Muslims in general are less hostile but there are a minority of extremists who are even worse that the Christian extremists.

Intolerance does not span one religion. Intolerance is learned in families.

Theres the raw documents, and then there are those reviews which we form depending on the raw documents. The reviews characterize our idea of reality, and outline how we can behave. Our ability to generalize, helps us create a international-view, and complements our descision making ability.

Is that the only choices...? none of them satisfy completely. You need to be one of each of them in turn and then none of them to completely understand and tolerate. I feel that tolerance comes of understanding.

some HUMANS are tolerant, others not so. You will find various degrees of tolerance across all denominations.
