You could charter a boat. It would be very expensive, but a long and beautiful Journey. You would start in the St. Lawrence Seaway. (Montreal is an Island in the St. Lawrence)

You would then go down the Richelieu River. You would have to pay to use the locks of the canal to avoid the Rapids. You would then enter Lake Champlain. This is the same route that Samuel D Champlain
took. You would have to travel the entire length of Lake Champlain, (Approximately 115 mile). Most likely you would weigh anchor in Burlington Harbour for a night (many fine restaurants). Then you would proceed to the bottom of the lake
where you would have to pay to use the Champlain Canal. This would get you eventually to the Hudson River. It is a long, slow and beautiful and expensive trip.

A much better option would be to rent a car for the return trip.

If you want to take a ferry ride, there are basically 2 options if you are taking the train. For both options you would need to find alternate transportation (a bus or rent a car) from Montreal to Burlington, VT.

1: Take the commuter ferry (Lake Champlain Transportation) from Burlington to Port Kent -- ROUND TRIP. That would be about an hour each way plus however long you want to spend in Port Kent.

2: Northern Lights Cruises offers 1 1/2 hour cruises and dinner cruises on Lake Champlain.

When you have finished your lake excursions, you take the train (55 Vermonter) from Burlington to Penn Station.

From New York City to Montreal? No ferry service because there's no waterway that connects the two cites properly to allow such a thing.
