Depends on the church you go to.
Some enlightened churches recognize that Gender Dysphoria is a real medical illness, and some don't.
On a more practical level, relatively few FTM transsexuals actually have a penis constructed. Usually the process ends with the mastectomy and hysterectomy; that with the androgen treatments creates a reasonably male looking person, esepecially among those of relatively adequate stature.
In most cases, there is no penis to deconstruct; at least until surgical construction of that appendage gets more advanced.

God created mankind into males and females. A female who undergoes a sex change is still a female with male genitalia. A male who undergoes a sex change and is castrated, and the remaining folds of skin made into a cervix, is still a male with female genitalia. People can not choose their own sex (as much as the media and culture disagree).
A person is born the way they are born.
A male is much more than just a body with male genitalia.
A female is much more than just a body with female genitalia.
A person who has a sex change should undergo some serious counseling, Christian or not.

"Nevertheless, each one should retain the place in life that the Lord assigned to him and to which God has called him. This is the rule I lay down in all the churches. Was a man already circumcised when he was called? He should not become uncircumcised. Was a man uncircumcised when he was called? He should not be circumcised. Circumcision is nothing and uncircumcision is nothing. Keeping God's commands is what counts. Each one should remain in the situation which he was in when God called him."
1 Corinthians 7:17-20

Ok, first off, having another sex change would be sinning again. God does not approve of sex changes, simply because he made us to be the gender we are supposed to be.
If you sinned from the first sex change, a second one would not make it any better, since you again, are sinning.
What would be needed to become a Christian would be a change of lifestyle. Turning from your past sinful life, and following God. That means not dating women if you are a woman, and not dating a man if you are a man.

To be honest, I would say yes. And this is why...If you stay in your state of sin no matter what it is it is not true repentance.
