I suggest to you to visit the small "private gallery" museums, like Museo di Palazzo Altemps, Galleria Borghese, Galleria Doria Pamphilij, Galleria Spada. If you like Caravaggio there are 3 churches in Rome that contains 6 of the most important masterpieces of Caravaggio (S. Luigi dei Francesi, S. Agostino and S. Maria del Popolo).
Don't forget Musei Capitolini and Musei Vaticani, but they are very big musems (about one day for Vaticani, about 3-4 hours for Capitolini).

I'm gonna be in Rome for a few days this July, so I'm in a similar situation. I bought the Eyewitness Guide Top 10 Rome which was only a couple of bucks and has a lot of information. As for hotel suggestions, I looked on hostelworld.com and venere.com and found some good possibilities, it depends on how much you're willing to spend. Venere.com is nice because it shows you the location the hotel is in, and it has user ratings and comments which are really helpful in choosing a place to stay. I've heard that the most beautiful places to visit are the ruins, the Colosseum, and the Vatican, and I know that all three of those are on my list of places to see.

It is Rome! Just look around...trust me, you won't get bored. I went last summer and it is really easy to find things to do. It would take months to explore the entire city.
