They're called tonsilloliths, and I personally use a dental pick to dig them out, but I recommend using a baby syringe (used for measuring and squirting medicine into a baby's mouth -- the type with the plunger) to squirt your tonsils with salt water. I also read that a medicine called alcolol helps. There's no cure for them or anything, and most people don't have them. It's actually not food, but dead cells that accumulate in the nooks and cranny's of the tonsil. Most people's tonsils are able to get rid of them, but our tonsils aren't able to for some reason, so we have to do it ourselves.

I got them when I ate late at night. Not only that but certain foods, like dairy, and right before I go to bed. Back track, what eating habits have you changed? Also make sure you continue to brush your teeth and gargle with Listerine or salt&water, just to make sure all the bacteria is taken care of. If that doesn't work...go see the dentist!

water piks are the best way to go. this reduces the chance of infection from a qutip, toothbrush or whatever.
